Associate Director, AI Operations & Enablement
The Enterprise AI team sits within Flagship's Information Technology organization and is responsible for AI strategy, governance, tooling, and enablement across the Flagship ecosystem. The team works cross-functionally within IT, Legal, Finance, HR, Communications, and the firm's business and scientific functions to ensure AI is adopted safely, responsibly, and with measurable impact.
About the Role
Flagship is hiring an Associate Director, AI Operations & Enablement to accelerate the impact of the Enterprise AI function. Reporting to the Senior Director, AI Transformation Lead, this person will own day-to-day execution across three core capability areas: AI education and capability building, AI strategy and use case portfolio management, and AI tool and vendor management.
This is an inaugural role on a small, high-visibility team. The successful candidate will operate as a senior individual contributor with broad cross-functional reach, partnering closely with developers, scientists, and business leaders. The role is execution-heavy and ideal for someone who has led enterprise AI programs in a consulting or in-house capacity and is energized by building a function from the ground up.

The salary range for this role is $148,000 - $203,500. Compensation for the role will depend on a number of factors, including a candidate’s qualifications, skills, competencies, and experience. Senior Engineer, AI & Automation Cambridge, MA (Hybrid)
Position Summary:
Flagship Pioneering is building the infrastructure and engineering foundation to make AI a force multiplier across the company. This role sits within IT's Digital Platforms team and operates at the intersection of AI infrastructure, automation engineering, and enterprise use case delivery. You'll work directly with the Enterprise AI team and Digital Platforms to productionize AI capabilities at scale, including MCP (Model Context Protocol) builds and integrations, agentic tooling, and cross-functional automation pipelines.
This is a high-ownership, hands-on engineering role. You will own the build and deployment of AI-powered workflows and systems across business functions, from intake through production. You'll also help establish the platform and tooling foundations that enable the broader organization to operate AI responsibly and at speed.

About the role:
As an Associate or Senior Associate within Jacob (Jake) Rubens’ Pioneering Business Unit (PBU) at Flagship Pioneering, you will ideate, research, and refine novel venture hypotheses, validate key underlying unknowns of biology or technology, and transition pressure-tested ideas into building a NewCo around the science. You will help drive every facet of company origination from the early stages including identification and recruitment of critical partners and advisors, establishment of foundational IP, hiring and leadership of the early scientific team, and establishment of working norms and culture for the team. In this role you will partner with stakeholders across the broader Flagship ecosystem to bring the full experience of Flagship to support your companies. THE ROLE
We are seeking a Senior Machine Learning Scientist, Climate and Hydrology to lead the scientific direction and machine learning development for hydrology-aware climate modeling within our broader environmental modeling platform.
This role sits at the intersection of hydrology, weather and climate science, and large-scale machine learning. The Sr. Scientist will help shape how hydrologic process understanding, climate data, and modern ML methods are brought together in next-generation prediction systems, with emphasis on scientifically grounded model development and evaluation.
The individual in this role will work across science, ML, engineering, and data teams to define research priorities, guide model training and benchmarking, build reproducible workflows, and translate scientific insight into scalable model development. This is a cross-functional role requiring strong technical depth, structured scientific thinking, and the ability to move between foundational research and applied execution.

The successful candidate will be responsible for managing and supporting project activities in the Boston/Cambridge area and other markets on the East Coast.
Responsibilities will include tracking project budgets, projecting cash flows, ensuring design and construction documents comply with project requirements, assisting Project Manager in reviewing and approving design and construction contracts, GMP submittals, bid documents, pay applications, change orders, etc. During construction phase, provide support to Development Director and/or Project Manager in management of construction projects, including oversight of construction activities and management/execution of projects related to development activities. The Opportunity
This Real World Evidence (RWE)/Health Economics (HEOR) Contractor role supports the RWE/HEOR Senior Director in leading RWE execution for pipeline assets. The role is fun and flexible with a mix of both study execution and data analytics. Qualifications

The Position
Reporting to our Co-CEO’s, the SVP of Program Leadership & Development will drive the advancement of our clinical-stage pipeline. This individual will be responsible for end-to-end leadership of one or more key development programs translating scientific innovation into clinical, regulatory, and commercial success.
The SVP of Program Leadership & Development will play a critical role in shaping program strategy, guiding cross-functional execution, and maximizing asset value from early development through late-stage trials and potential regulatory approval.
This role will serve as a core member of the Senior Leadership Team, partnering closely with Clinical Operations, Medical, Regulatory, Biometrics, CMC, Commercial and other functional leaders to drive the successful execution of Amylyx’s development portfolio.

Existing benchmark do not capture these nuances. The goal is to build systems that can operate effectively in this scientific regime.

Work Streams
Stream A: GPU Optimization & Training Performance
Maximize hardware utilization across 100B+ parameter asynchronous RL training runs. Responsibilities include profiling, performance optimization, custom kernel development, communication-computation overlap, and long-context throughput improvements. You set and maintain the performance baseline.
Stream B: Stack & Infrastructure
Own the post-training infrastructure end-to-end — supervised fine-tuning, asynchronous RL with tool integration, and data pipelines. Build modular, reproducible workflows with single-command execution. Manage upstream framework upgrades and deliver composable pipelines spanning Data, SFT, and RL stages. You work tightly with Research Scientists to develop and productionize novel algorithms to run at scale.
Stream C: Model Experimentation
Bring deep, hands-on experience training large language models. Lead experimentation on reasoning model development, including mixture-of-experts stabilization, curriculum design, and synthetic reasoning trace generation. You have a bias toward experimental design and tracking, and know how to prioritize runs that yield promising outcomes.
Stream D: Evaluations & Benchmarks
Design and build best-in-class scientific agentic benchmarks and harnesses, along with the dashboards and leaderboards that inform every training decision. You have experience working with well known public benchmarks and have spent time building bespoke agentic benchmarks and harnesses.
Stream E: Agentic Capabilities & Frontier Research
Train models capable of planning, exploration, and tool use over extended horizons. Advance the state of the art in RL at scale with tool-calling, subgoal decomposition, and shared memory/skills across trials to expand the frontier of scientific agent capabilities.

Position Overview
Flagship Pioneering has a new and exciting opportunity for a high-energy, detail-oriented Corporate Paralegal to join its fast-paced, dynamic legal team. THE ROLE
As an Associate or Senior Associate at Flagship Pioneering in Molly Gibson’s Pioneering Business Unit (PBU), you will ideate, research, and refine novel venture hypotheses, validate key underlying unknowns of biology or technology and transition pressure-tested ideas into building a NewCo around the science. You will help drive every facet of company origination from the early stages including identification and recruitment of critical partners and advisors, establishment of foundational IP, hiring and leadership of the early scientific team, and establishment of working norms and culture for the team. The Role
The Pioneering Intelligence team at Flagship Pioneering builds the digital and AI foundation that accelerates the creation and growth of our companies. We are seeking a Vice President of Engineering to lead a medium sized team of Principal Software Engineers, each operating as the technical authority for their own product area.
This is a non-traditional engineering leadership role. Rather than managing a layered organization, you will build and support a team composed entirely of senior individual contributors operating as technical leads at the highest level. Each engineer owns end-to-end technical decisions, builds hands-on, and engages directly with scientific users. Your job is not to manage their work but to set the conditions in which exceptional engineers do their best work, remove obstacles, raise the collective bar, and translate technical strategy into organizational direction.
You remain technically active. You will contribute to architectural decisions, review complex system designs, and stay close enough to the work to lead credibly. You spend roughly 25% of your time in hands-on technical work. The rest is spent on strategy, people, and organizational leadership: building the team, aligning with product leadership, representing the function to senior stakeholders, and driving the conditions for fast, high-quality delivery across the portfolio.
The model is intentionally fluid. Principal Engineers on this team may move between pure IC work and the formal coordination of other resources as project needs evolve, including the management of fully embedded software engineering contractors. It is the VP who balances resources across all teams and projects, in close collaboration with product and strategy leads, ensuring the right people are working on the right things at the right time.

Our Software Teams

About the Role
Flagship's GRC program has matured from build to operate. We have a functioning GRC system of record in Jira, active compliance tracks across HITRUST, NIST 800-171, ISO 27001, and SOC 2, and a TPRM workflow in production. What we need now is a hands-on practitioner who can execute against that infrastructure — someone who is as comfortable running a vendor risk assessment in Jira as they are prepping evidence packages for an audit. This is not a policy-writing or director-level role. It is a technical execution role for someone who gets things done.

THE ROLE
This role will be a foundational hire supporting our formulation and product development efforts, with a primary focus on the development, screening, and optimization of dried powder formulations. The individual will play a critical hands-on role in executing formulation strategies using techniques such as lyophilization and spray drying, while contributing experimental rigor, physical insight, and data-driven decision-making to early-stage platform development.
The Senior Research Associate will work closely with process development partners to produce robust, stable, and scalable powders. In addition to executing experiments, this role will contribute to experimental design, data interpretation, and the establishment of best practices for formulation screening, characterization, and documentation in a fast-moving, early-stage environment.
