Research Associate, NGS Assay Development, Virtual Immune System

Our decoding inflammation team builds tools to enable precise molecular-level measurements of inflammation within human tissues in real time, and develop proactive, early interventions that can be deployed when inflammation — which underlies the most significant causes of death worldwide — first flares in the body. The Opportunity
Biohub is seeking a Research Associate to join the Cell Decoder team within the Virtual Immune System initiative. This is a hands-on bench role centered on molecular biology, cell engineering, and genomics workflows, including bacterial and mammalian cell culture, plasmid cloning, lentiviral production, library preparation, and flow cytometry. You'll execute and optimize experiments that feed directly into a screening platform designed to map immune antigens in inflammation.
This position is ideal for someone who thrives on bench work, takes pride in reliable execution, and actively looks for ways to make things run better. That could mean optimizing a viral production protocol, reorganizing a reagent inventory system, or finding a more efficient way to coordinate a multi-day, multi-step experiment. You won't just follow protocols; you'll help build and refine them. You'll join a small, experienced team with direct mentorship and exposure to how AI/ML and computational approaches are shaping experimental immunology.
What You'll Do
- Perform molecular biology workflows including bacterial culture, plasmid cloning, mini/midi preps, and construct verification to generate reagents for cell engineering experiments.
- Maintain mammalian cell lines (Jurkat, 293T, K562) including passaging, selection, and banking — serving as a reliable backbone for ongoing assay development.
- Produce and package lentiviral vectors, troubleshoot viral production workflows, and execute transduction experiments.
- Execute single-cell genomics and sequencing workflows, including 10x Genomics library preparation and next-generation sequencing library QC.
- Perform flow cytometry experiments for immune cell phenotyping and functional assays.
- Design, optimize, and troubleshoot experimental protocols and SOPs, proactively identifying bottlenecks and opportunities to improve throughput, reliability, or efficiency.
- Maintain rigorous documentation of protocols, experimental conditions, results, and reagent inventory and take ownership of lab operations logistics including ordering and cataloging.
What You'll Bring
- Master's degree in biology, immunology, molecular biology, or a related field with 2-4 years of hands-on research experience, or a Bachelor's with equivalent additional experience.
- Proficiency in core molecular biology and cell engineering workflows, including bacterial culture, plasmid cloning, mammalian cell line maintenance, and lentiviral production, with the ability to troubleshoot
- Experience with flow cytometry, including sample preparation and instrument operation.
- Strong organizational skills and attention to detail across multi-step, multi-day experimental workflows — including documentation, reagent management, and coordination.
- A proactive, ownership-oriented approach — you identify bottlenecks, propose solutions, and communicate clearly in a collaborative, cross-functional environment.
- Nice to have:
- Experience with next-generation sequencing library preparation or single-cell genomics platforms (particularly 10x Genomics).
- Familiarity with T cell biology, TCR biology, or high-throughput screening assays.
- Basic programming skills (Python and/or R) for data processing and QC.
Compensation
The Chicago, IL base pay range for a new hire in this role is $70,000 - $73,950. New hires are typically hired into the lower portion of the range, enabling employee growth in the range over time. Actual placement in range is based on job-related skills and experience, as evaluated throughout the interview process.
This position may be eligible to participate in our discretionary annual performance bonus program. Bonus eligibility and targets are determined in accordance with our total rewards philosophy and may vary by role.

The Opportunity
The van der Stegen Lab at Biohub NY studies human immune cell development from induced pluripotent stem cells and designs engineering strategies to harness immune cells for therapeutic applications. We are looking for a Computational Biologist to join our team to further expand our evaluation of immune cell lineage commitment, function and how genetic engineering strategies can affect those.
The Computational Biologist will possess deep expertise in the analysis of single cell transcriptional data, including developmental trajectory analysis, and ideally also have experience with proteomics datasets. They have an interest in hematopoiesis and immune cell biology and can demonstrate the intention to apply state-of-the-art analysis tools through close collaboration with the data science team at Biohub.
What You'll Do
- Implement and create analytical pipelines for transcriptomics, including chemical and/or genetic perturbations, and multi-omic datasets
- Support immunologists in experimental design for transcriptomic and multi-omic analysis
- Support immunologist in the experimental design of CRISPR screens
- Analyze scRNAseq, CITE-seq, scATACseq, TCR/BCRseq and Mass Spectrometry datasets
- Incorporate publicly available datasets with in-house generated datasets
- Support new hypothesis generation
- Present research findings in academic journals and conferences
What You'll Bring
- PhD degree in computational biology, systems biology, immunology, bioengineering or a related field.
- Experience working with hematopoiesis-, immunology- or developmental biology-related datasets
- Experience analyzing data from perturbational screens (e.g. perturb-seq)
- At least 4 years of programming experience in R and/or Python
- Ability to communicate effectively with wet-lab biologists
- Expertise in bioinformatics including computational pipelines for analyzing bulk and single-cell genomics (Scanpy, Seurat, etc)
- Ability to work efficiently in HPC or cloud compute (e.g. AWS) environments
- Strong written and verbal communication skills
- Experience in presenting research findings
- Track record of publishing in peer-reviewed journals
- 3+ years of experience with large scale immune data (single cell sequencing, T and B cell receptor profiling, mass spectrometry)
- Demonstrated ability to deliver multiple large biological data products, deploying QC best practices
- Experience with proteomic analysis datasets including flow cytometry and mass spectrometry
- Experience with spatial transcriptomics
- Familiar with metabolomic datasets
- Committed to writing well-commented code and documentation, and familiarity with coding best practices (i.e. version control, code review)
Compensation
The New York City, NY base pay range for a new hire in this role is $153,000 - $210,100. New hires are typically hired into the lower portion of the range, enabling employee growth in the range over time. Actual placement in range is based on job-related skills and experience, as evaluated throughout the interview process.
This position may be eligible to participate in Biohub's discretionary annual performance bonus program. Bonus eligibility and targets are determined in accordance with Biohub's total rewards philosophy and may vary by role.

The Opportunity
Biohub is seeking a Computational Biologist to join our interdisciplinary AI/ML team within the Virtual Immune System initiative. This is a hands-on research role focused on building and evaluating lab-in-the-loop experimental systems and closing the cycle between computational models of immune cell behavior and wet-lab validation. The ideal candidate brings strong biological intuition, computational rigor, and experience applying machine learning to genomics or perturbation biology.
You will work at the intersection of foundation models, reasoning systems, and experimental immunology — developing frameworks for how these tools can be integrated into experimental workflows. This means defining what questions are addressable, designing experiments that stress-test model predictions, guiding analysis, and evaluating performance across the loop. The environment is highly collaborative and interdisciplinary, spanning immunology, automation engineering, and machine learning, with direct applications to human health and disease.
What You'll Do
- Design computationally-guided experiments leveraging reasoning models, foundation models, and automated lab infrastructure to address open questions in immunology and inflammation.
- Partner with experimental scientists, automation engineers, and AI/ML researchers to define addressable biological questions, close the loop between model predictions and wet-lab validation, and iterate on experimental strategy.
- Develop and document best practices for designing experimental workflows, including data acquisition strategy, analysis pipelines, and frameworks for iterative refinement across the loop.
- Critically evaluate model predictions by stress-testing outputs against external datasets, known biology, and expert intuition — identifying failure modes and feeding improvements back into model development.
- Contribute to publications, open-source tools, and translational applications that advance the field of computationally driven immune system modeling.
What You'll Bring
- PhD in Immunology, Computer Science/Statistics, Computational Biology/Genomics, or a related field.
- 3 to 5 years of experience of applying machine learning and computational approaches to biological problems, particularly in genomics or genetic perturbation screening (e.g., CRISPR-based screens, Perturb-seq).
- Hands-on experience with foundation models, LLMs, or reasoning models and a drive to rigorously evaluate where they do and don't work when applied to biological questions.
- Strong biological intuition and a clear scientific point of view — able to identify which questions are tractable, design experiments that test model predictions, and know when results don't pass the smell test.
- Strong programming and data skills (Python preferred), with an emphasis on reproducibility and clear documentation.
- Effective cross-domain communicator with experience working alongside experimentalists, engineers, or other non-computational collaborators to translate between domains and validate computational predictions.
Compensation
The Chicago, IL base pay range for a new hire in this role is $162,000.00 - $202,000.00. New hires are typically hired into the lower portion of the range, enabling employee growth in the range over time. Actual placement in range is based on job-related skills and experience, as evaluated throughout the interview process.
