Position Description:

Calico seeks a Senior Machine Learning Research Engineer to join the team building the computational engine that closes the design-test-learn cycle in molecular design and scales the ML infrastructure across the company.

Working closely with a biology-fluent group of researchers and engineers, you will build ML platforms to accelerate their research, translate advanced ML methods into scalable code, and iteratively refine these tools as they apply them to real-world drug discovery problems.

Key Responsibilities:

You will own the end-to-end flow from data ingestion to model deployment. Because of the flexible nature of this role, your responsibilities will adapt to the team's most pressing needs, shifting between two core areas:

ML Platform

• Build and scale core components of our ML Data, Eval, and Serving platforms, including APIs, libraries, and datastores
• Optimize the training and serving stack to maximize accelerator utilization at scale
• Automate end-to-end ML workflows between computational models and the wet lab, ensuring full reproducibility and lineage tracking

Generative Modeling & Search

• Optimize and scale our molecular search methods
• Identify opportunities to accelerate model research workflows and ship tools quickly
• Prototype new modeling ideas with researchers and deploy them into the drug discovery pipeline

Position Requirements:

• A strong intellectual curiosity for life sciences
• 5+ years of relevant ML software engineering experience in industry or academia
• Strong software engineering skills, particularly building model training, serving, or evaluation platforms
• Deep expertise in Python and JAX or PyTorch
• Must be willing to work onsite at least four days a week

Nice to Have:

• Large-scale data processing experience (e.g., Ray, Spark, BigQuery) and high-throughput data loading
• Familiarity with common biological datasets and formats (e.g., BAM, TIFF, Zarr, AnnData)
• Hands-on experience with advanced ML architectures (e.g., transformers, diffusion networks), search and optimization methods (e.g., active learning, Bayesian optimization, RL), or large-scale biomolecular models (e.g., AlphaFold)
• Advanced degree in computer science or a relevant field
• Contributions to open-source ML projects or relevant academic publications

The estimated base salary range for this role is $209,000 - $233,000. Actual pay will be based on a number of factors including experience and qualifications. This position is also eligible for two annual cash bonuses.

Position Description:

Calico is seeking a machine learning research scientist to develop innovative machine learning algorithms to model and design proteins. This person will work with a team of dedicated experimental biologists to design experiments to test and iteratively refine machine learning predictions.

The ideal candidate should be familiar with state-of-the-art machine learning techniques, including language/sequence modeling, representation learning, generative models, and self-supervised learning techniques. Candidates should have experience implementing, extending, and debugging state of the art machine learning models, and have expertise in designing and building robust data infrastructure and tools. Candidates should be independent, self-motivated and be expected to explore relevant ML literature and apply novel approaches to various protein design problems at Calico. Candidates must demonstrate a strong ability to communicate ideas and results through publications and presentations and be able to work cross-functionally to execute on complex projects.

Position Requirements:

• Ph.D. in Computer Science, Computational Biology, or related technical field; OR M.S. in Computer Science, Computational Biology, or related technical field, plus 2+ years industry experience
• Experience in applying deep learning to model biological sequences and structures
• Expert in TensorFlow, PyTorch, and/or JAX
• Strong software engineering skills and substantial expertise in Python
• Track record of outstanding communication and collaboration in a cross-functional environment
• Strong analytical and quantitative skills
• Must be willing to work onsite at least four days a week

Nice to Have:

• Domain expertise in computational biology, biochemistry or structural biology
• Familiarity with state of the art structure modeling tools such as AlphaFold
• Public recognition in the field, e.g. via scientific publications or success in machine learning competitions

You will build the computational backbone to accelerate, scale, and productionize our ML research, serving as the critical bridge between frontier research and production-grade engineering.

Key Responsibilities:

You will work with a team of researchers and engineers on Calico’s key strategic cross-functional drug discovery and development initiatives through the following responsibilities:

• Architect the Computational Engine: Design, build, and deploy highly scalable distributed training environments and evaluate and establish the company-wide blueprint for orchestration systems and infrastructure for therapeutic discovery and development
• Build the Serving Infrastructure: Architect the high-throughput inference and serving pipelines necessary for our models to propose and evaluate synthesis recommendations
• Define the MLOps Standard: Architect and implement rigorous, automated systems for ML experiment tracking, model versioning, checkpointing, and artifact registries, ensuring our path to drug discovery is fully reproducible and data-driven
• Mentorship & Leadership: Serve as a subject matter expert and technical mentor, including partnering with our researchers and academic partners to integrate their research into our production pipelines

Position Description:

Calico is seeking a Senior Data Engineer to join our highly collaborative Engineering team as the founding member of the Drug Discovery Data Engineering group. To succeed, you will need to be an enthusiastic team player, detail-oriented, extremely organized, and comfortable working on complex data, software, and scientific problems.

In this position, you will act as a technical bridge between our Medicinal Chemistry, Automation, Machine Learning, Assay Technology, and Protein Sciences groups. You will drive projects from requirements-gathering to production deployment, engineering high-performance data systems that integrate with our molecular databases (CDD Vault), inventory systems (Mosaic), electronic lab notebooks (Benchling), our internal data warehouse (BigQuery), and our internally developed AI platform. As the first hire on this team, you will play a pivotal role in defining data flows, building web applications for stakeholder review, and establishing the engineering culture for this important growth area.

Position Responsibilities:

• End-to-End Project Ownership: Collaborating with scientists in Assay Technology, Medicinal Chemistry, and Protein Sciences to gather requirements, architect solutions, and deploy production-grade software that facilitates data movement and analysis
• System Integration: Designing and implementing robust integrations between internal pipelines and third-party platforms, specifically the CDD molecular database, Mosaic inventory systems, and Benchling ELN
• Data Flow Architecture: Defining and optimizing data flows across the organization (e.g., ensuring seamless data handover from Machine Learning -> Protein Sciences -> Assay Technologies) to accelerate the drug discovery feedback loop
• Full-Stack Tool Development: Developing data systems and internal web applications (using React and Python) that allow stakeholders to review, visualize, and communicate complex scientific data
• Mentorship & Leadership: Serving as a senior technical voice within a larger Engineering team; providing mentorship to junior engineers across Calico and helping onboard future hires into the Drug Discovery Data Engineering team
• Engineering Excellence: Championing best practices for infrastructure-as-code, CI/CD, and containerization while helping to set standards for data engineering at Calico

Position Requirements:

• BS/MS/PhD in Computer Science, Data Science, or a related technical field, or equivalent practical experience
• 5+ years of professional software or data engineering experience on the small molecule and antibody informatics side of pharmaceutical R&D
• Proficiency in applying laboratory informatics systems such as CDD Vault, Titian Mosaic, and Benchling to the drug discovery process
• Fluency in Python with a strong grasp of software and data engineering principles (testing, modularity, design patterns, data modeling)
• Demonstrated experience developing and deploying cloud-based applications on Google Cloud Platform (GCP) (preferred), AWS, or Azure
• Strong experience with modern web frameworks and infrastructure, specifically FastAPI, React, Kubernetes, and Terraform
• Proven ability to lead complex projects involving diverse stakeholders (e.g. both bench scientists and Machine Learning engineers) from concept to production
• Experience enforcing robust data governance policies and compliance with internal information security standards and best practices
• Must be willing to work onsite at least four days per week

Nice to Have:

• Experience working with large-scale biological or chemical datasets, including chemical and biological ontologies
• Prior experience managing external partnerships and vendors in the informatics space
• Experience with system administration of informatics platforms, including setting information security standards and negotiation of software contracts
